Charged me for the first time over 800$, the problem wasn’t fixed. Brought it back in the second time (four months later) and all of a sudden the problem was covered with my warranty. I don’t feel like I should have been charged the first time for a problem that wasn’t fixed.

During your first visit, our diagnosis indicated the issue was caused by an outside influence, which unfortunately is not covered under warranty. When the vehicle returned several months later, the condition had changed and the failure was determined to be related to a component covered under a manufacturer warranty extension, which is why the second repair was handled under warranty. We understand how this situation can feel confusing, and our goal is always to provide clear communication and transparent service. However, I want to clarify an important point. The condition I brought my vehicle in for during the first visit and the condition during the second visit were the same: water pooling in the exact same area. The only reason I did not return sooner is because it had not rained. Once it did, the same problem appeared again.
Because the symptom and location were identical, this strongly suggests the original issue was not fully resolved during the first repair. I paid over $800 at that time based on the diagnosis that the problem was due to an outside influence and not covered under warranty. However, when the vehicle returned, the repair involved adding an additional rubber seal (which newer models now have), which indicates the root cause was related to a component issue that existed during the first visit.
As a customer who has the factory warranty and purchased the highest level extended warranty, it is concerning to pay for a repair that ultimately did not resolve the problem. Since the vehicle only shows this issue during rain, we can not confirm whether the condition has truly been corrected until the next rainy period.

Incompetent from top to bottom, worst service department

I've ever encountered. Audi of Marin issued a $ 13,765.84 diagnostic so off the rails it mislead another competent mechanic until the actual issue was corrected at 1/10th the price.
I brought in my 2014 R8 convertible with a top that wouldn't operate at 17k miles. I clearly described per the owners manual I had locked the top up with 2 vehicle provided plastic blocks bolted into the mechanism, and stored two open top trim mechanisms in the front trunk. After the first week, I was told there were parts missing, which turned out to be the trim above. I repeated my description. After two more weeks, I was given the repair price above. I was told without any documentation the entire roof mechanism had been tested, but the roof would not operate. Audi said the pump and valve block needed replacing, another month.
I took the car to my independent mechanic. After a documented recheck of the components, he found the locking blocks were still in place. He removed them, cleared the code, and the top worked perfectly. The computer had become confused and shut down the roof because I flubbed the open/close switch back and forth while the battery was failing with low voltage. Battery replaced, issue resolved.
Yep, Audi had never taken the locking blocks out. I explained this incredible failure in detail to the Service Adviser and demanded my money back. After another month, the Service Manager replied he understood my position, but still felt his department had earned the diagnostic fee. Now, I'm insulted. Dealerships get to charge big bucks because this is their vehicle and they are supposed to know what they are doing. This service department didn't know the car or it's emergency process, miscommunicated critical information multiple times, and issued a diagnosis that was dead wrong.
Everyone makes mistakes. How far do they have to blow it to admit they failed to serve me? You have better options.
